Maybe the Time War would have the Doctor alone or with new companions, which would leave the regular adventures free to continue building their character arcs in whatever direction.

That would make a lot more sense to me. For some reason, I can't wrap my brain around canon showing us the end of something (such as the Charley/Doctor pairing) and then going back to fill in other adventures indefinitely. It works over the course of a few episodes and one story arc, but beyond that it does weird things to my brain.
