I think, if they knew about Baltar's craziness, they would find some way to remove him from society and keep him from affecting the fleet in any meaningful fashion. Probably--at least in Roslin's mind--the best way to do that would be to airlock him. Keeping him in jail a.) makes him crazier, b.) means he might escape and cause harm, and c.) allows him to communicate with other fleet members, even clandestinely, and he might get enough of a hold on someone to cause serious harm through him/her.
Hell given the current political climate I don't think they would believe they were really humans in the first place.
