Well, I will say that by this point in the show JJ has essentially nothing to do with it at all. And honestly, for how these kinds of shows tend to go, I think they do really, really well at keeping away from plot holes and retconning; I forgive a few of the things from S1 because a lot of that writing staff got replaced, and the folks working on the show now are pretty stellar.
I don't know, I think I'm a bad SF TV fan because unless they're huge, glaring errors, I just don't tend to care that much. It's tough trying to maintain continuity while building story and character on a show as arc-dependent as this one.
