A lot of people reacted to the breakup the way you're reacting to it, but for me (even though I 'ship' them like whoa) it seemed right. There are huge, huge trust issues between them--can Philip ever trust anyone who informed on him, and can Elizabeth ever trust anyone who lies so easily not just to his sources, but to her too? I think the answer has to be 'yes', ultimately (or else the show just isn't that interesting), but glossing over those very fundamental (and meaty!) issues instead of actually dealing with them in the show would be a mistake, I think.
