She's had a really shitty time, and the one person she wants to comfort her and make things better would get court martialled if he did. Pete's there, he cares about her, and compared to the way she's been having to hold her feelings about Jack inside as best she can, even if her feelings for Pete aren't nearly as strong it must feel good to just be allowed to let them out there.
I think she knows she doesn't love him, but at this point she's possibly just so sick of being on her own that she's going Mac's route of, "Well, he's a good guy, he loves me, and I'm sure my feelings'll grow in time".
There's something to be said for being an independent woman, who doesn't need a man, but then there's experiencing intense loneliness, and just wishing you had some of what all the happy people seem to have.
Oh God, I'm talking myself into believing she'll say yes.
